Around 4k rpm's and above it is nearly impossible to shift. Tranny is stock with the exception of Spec stage III clutch, pressure plate and aluminium fly wheel. Every so often while I'm at a dead stop the tranny won't go into reverse. I've never had an issue like this on any of my Mustangs. Has anyone had this problem? If so how did you solve it.

How long has the new clutch and flywheel been installed? Does it grind like a syncro would or like the clutch isnt even engaged?

It's been in for about 3k miles. MD did the install. It doesn't grind it just won't go into gear. For example If I shift from 2nd to 3rd it will just go into neutral and won't allow the shifter to engage any farther. It almost feels like something is blocking the shifter from going into gear. Once this happens I have to leave it in neutral until the rpm's drop to idle wait a few seconds and it will allow me to put it into gear.

Sounds like a clutch adjustment issue or the bellhousing bolts are loose.

Modular depot did the install. I'm assuming they did everything right. Or would the clutch need a readjustment after 3k miles?

sounds like the clutch since you have to wait for the RPMs to drop. Check your shifter to see if the positive stops backed out any. Also try shifting while driving from 1st to 2nd to 4th (with the clutch in) then to 3rd.

After seeing all the issues 05YellowGT had with his car I would say the problem is likely in the hydraulic system for the clutch.

Thats what I was gonna suggest as well. Possibly the throwout bearing

How does the pedal feel? What shifter do you have? Do you have stock motor mounts? Does the car lurch forward when at neutral with your foot not on the brake when you put the car into 1st gear?

Stock shifter and motor mounts. Tranny feels perfect except during high rpm's. This is under slightly heavy acceleratation. Clutch pedal feels like it was before upgrading the clutch. Car doesn't pull at all while clutch is engaged. I can shift into any gear flawlessly (except reverse sometimes) while stopped or normal driving.
