I actually went through this same dilema on my 99....I found most ,,obtain with good compression great tuning and big cams on the 2v 350rwhp...there are a few exceptions with bigger numbers but 350 rwhp will cost good money N/A...
With a V2 Sq kit (which I purchased and a good tune 350 RWHP is easy to reach and upwards of 400RWHP with great tuning and added boost(smaller pulley) ..without opening up the engine at all...which is about the limit on those stock 4.6 rods anyway.....
IMHO boosting those 4.6's are the easiest and best choice for big numbers...and with a built bottom end (Forged Crank,Rods and pistons..)...over 400RWHP is obtainable....

do yourself a favor and boost it. You can do 400 safely for quite sometime. There are plenty of people out there running around 400 on a stock longblock for 3 years or more. Its all in the tune. Have someone tune it right the first time. Just remember you can never have too much fuel as in injectors and pump.

On the stock shortblock you can get around 300rwhp with cams and ported heads with all the other bolt ons. With a high compression built motor as 8banger said you can get 350-375rwhp. Forced induction is an easier route but some like taking a different route.
